Is the $999 version worth the extra $300? I know the hard drive is $200 or $180 on education pricing.

Is the 2.6 vs 2.8 the only other difference? Is that worth $100 since they are both dual core?

Did I miss anything?

Don't think you missed anything. Apple is charging $100 for the CPU upgrade there (they're also charging $200 for the bump from 2.8 to 3.0).
 
This looks like the 2 processors. Funny thing is that Intel lists them both with an MSRP of $315.

Ya that's about the only difference. Personally I would go with the $699 model with a true SSD and bump up to the i7 processor and maybe get 16GB of ram..I'm thinking about ordering one after the holidays and that's what I would do.
 
I maxed one out (other than SSD size, just stuck with 256GB) when they released them and so far it has done a really good job, though I don't usually render videos.
 
I ended up getting the $699 model. $649 on sale today at Best Buy and 10% off movers coupon made it $584. At that price I thought it was a no brainer.
