Considering getting the 2014 mid-level mini with the BTO 16GB RAM and the 256GB SSD from Apple.

$1099 is a lot, but I figure that future-proofs me as much as possible and I can plug in a Thunderbolt 2 Drive for expandability.

Thoughts?

While still a fan of 2012 minis I think your choice is a very good one. I would not order a 2014 mini without the full 16GB RAM. The SSD can be upgraded later if necessary. Don't forget to order Apple Care.
 
I agree with this as well. I would hold off on Applecare at purchase if you find you don't have the money immediately, but I would suggest that before the one year warranty is up to get it. Should the RAM fail the it looks like something of great expense would need to be swapped out: motherboard or entire computer.

I would also suggest a good external back-up strategy for this should that actually happen. Not trying to be a fear monger, but even high quality RAM fails occasionally.
 
You can get a quad i7 2012 that's better for less. $589 + $350 for 16 GB RAM and 256 GB SSD...and you'll have the 1 TB drive also.
 
The 2012's are more accessible and faster on the quads. But weaker graphics and Thunderbolt 1

The graphics are imperceptibly weaker, and its doubtful you'll ever use that Thunderbolt input as a Thunderbolt input.

Seems like a poor value for me. I need 6-8 years use out of a computer and would be looking to upgrade to a 4k monitor at some point. The 2014 minis can only drive 4k at 30Hz max, too little for me.
 
Specs for BTO don't mean much without use case scenario. Are you going to game? Photo / video processing? Transcoding? Run productivity suite. In other words, what is the main target usage model?

I just got a 2014 mid tier with 8gb and 256 gb pcie flash and while it is adequate for my usage model, it may not be for yours.
