I have an iPhone SE running the newest iOS version and a MacBook running OS X 10.11. Both support AirDrop but neither device sees the other. Is this due to some version incompatibility or a different issue? I have the settings configured so that it should just work.

Unfortunately AirDrop isn’t supported between a MacBook from 2009 and your iPhone SE:
To share between a Mac and an iPhone, iPad, or iPod touch, you need any of these devices and operating systems:
Mac from 2012 or later (excluding the mid-2012 Mac Pro) using OS X Yosemite or later
iPhone, iPad, or iPod touch using iOS 7 or later

No problem.

I had the iMac mid-2011 a few years ago when it first announced, a work around (believe it was posted here on Macrumors) was shown but it meant changing the Bluetooth chip etc in your Mac...
