all apps not syncing after JB

Well folks.. i had my phone jb'd and then i restored.. the apps that i had in my catagories folders aren't showing up.. do i need to do a restore that isn't from a back up or any suggestions.. if i do this willl i lose my contacts?

Settings > General > Restrictions
Enable and then disable.
