Minis get hot and so do tc's when your backing up. Personally I wouldn't do it. If you have to stack them put the mini on top as it uses it's body to help cool itself.
If you sit too close to the TC, you will catch too much radiation.
You could get two side stands. They will take up the same footprint on your desk and provide maximum ventilation.

I would keep them in separate rooms if at all possible. Preferably with the TC hidden out of sight.
If a burglar breaks in and steals your tidy little Mac+TC 'stack', then you've lost everything: Your hardware, your data and your backups. All is similarly lost in a fire, flood or other disaster.
Unless you maintain regular offsite backups - in which case you're fine.
Don't think one should be too worried bout the "radiation risks". If cellphones have been shown to pose no risk, I doubt a router does either.
