I got my nMP in May and had a lot of problems:

1. One monitor did not wake up reliably when nMP woke up from the sleep mode.
2. nMP froze while booting up.
3. When using VGA monitor, the monitor blinked.
4. It had some problems entering sleep mode initially.

After 5 months of debugging, I finally got it under control. AppleCare provided no help at all. Even though they got their Engineering dept involved in debugging my issues, they provided no solution.

So finally I have a stable system. This is a home computer and I occasionally do some scientific/engineering programming. So I am wondering if there are any good reasons for me to upgrade to Yosemite.

I wouldn't In my long experience Apple engineering sucks at QA. Every release is buggy and Yosemite is no different. I keep doing the stupid and upgrade (I wanted dark mode this time) and got bit with my nMP. It wakes from sleep constantly. Thanks to some people on the 'net who discovered this in beta (still not fixed!!) I've got a workaround (disable multicast listening in discoveryd). Otherwise its been mostly fine. I'd consider waiting a few sub releases.

How did you get your system stable? What were the issues?
 
The issues I had were listed in my first post. The solutions are as follows:

Item #4 was caused by the incompatibility between Spotlight and 2 OWC external HDs. Apparently, these OWC HDs have their own power management software and Spotlight tried to index them while these HDs were in sleep mode. So the Spotlight process did not end and then prevented the nMP from entering the sleep mode. The workaround is to exclude these OWC HDs from Spotlight's search list.

Items #1-#3 were caused by the incompatibility between nMP and Dell/Samsung monitors. I posted these issues on MacRumors forum and one guy pointed out the clocking might not be compatible. He suggested that I should get active adapters. So I did and the problems went away.

I am not sure it is Apple's QA Dept's fault. Apple's approach has not been open interoperable with others' devices. In my case, all these problems were caused by the compatibility issues between nMP and non-Apple devices.
 
We're using Yosemite on some of our office systems with no problems, but still recommend audio/video/graphics/scientific computing professionals stick with an older OS that fully supports pro apps. I'd probably recommend holding out for a while before upgrading, as nice as dark mode is. :)
