Anyone else get high pitched audio with some encodes

i should preface this that I've been encoding w/ handbrake- apple tv settings but only ac3 audio (no aac).

I've had a few DVD's that give me high pitched (alvin and the chipmunk) audio. Some examples are pinochio, Goldeneye, and The Devil's Own. Any ideas?

I think im going to try to encode these in .mov format the next go around.
