I spent many hours on iCloud.com deleting hundreds of contacts I didn't need. I've specifically been waiting for something like this, because it takes way too long to delete contacts on the iPhone since there is not batch deleting option.

So afterwards, I come to find out, that Apple create 3 different address books! One on the cloud, one on the PC, and one on the phone!!!

Why! :(

Is there anyway to have the iCloud version override the version on your phone or something?

What are the names for the 3 sets of contacts? Have you tried just adding them to iCloud and deleting the other sections?

If you delete contact on you computer, it should sync with you iphone's icloud contact, that's how it work on mine.

Are they the same? It appears you were syncing contacts with your PC. If your contacts are the same across both sets, I'd plug into iTunes and uncheck the sync contacts box which should cause them to only sync with iCloud.
