Ha! mavericks multiple display has certainly made it more interesting using every day apps, but Aperture doesn't seem to like it at all.
I've switched back (preferences) the pre Mavericks handling of dual displays until they get this right.

...or is it just me!?

I don't know about the multiple displays issue because I run it on a 30" apple cinema display only but I have to say it actually seems snappier and was a much less painful library upgrade than past versions. Loyal aperture user since version 2 was first launched in 2008.
