I have some PDF files and a Epub book that I'm trying to view on my ipad mini. Both get displayed in very blinding white, which is tough on my eyes. I usually display these on my surface pro, which has programs to display them with the text inverted (but not inverting the graphics). In particular the epub book can just be viewed in MS Edge and inverts it to a nice grey background which is easy on the eyes. I usually just use them on the surface, but wanted to have higher portability and the ipad mini is nice to just stick in my back pocket.

I can also run them through Caliber, but that seems like a lot of work. Anyone know of a PDF reader and/or an epub reader (can be 2 separate apps) that will invert these to have a dark background and light text? Preferably with bookmarking and annotation abilities.

Well, ePub is the easier one - go to iBooks, tap "Aa" in top right corner and pick color scheme.

You are a lifesaver! I have several hundreds of pages of research studies I need to read and at least with the epub ones I can now save my eyes. Now to solve the PDF ones!

There is an iOS app called Documents that allows that. Great for reading at night.
