Today I suddenly find Apple will charge you the App bundle fee again, no matter whether you have bought the individual app or not.

The actual story is this:
I bought that app bundle in Japanese Store. And then I am at Australian Store. Since I have no way to switch back to Japanese Store for now, I want to buy that bundle again, so that I can update them in Australian Store.

After clicking "buy", iTunes shows a dialog saying my library may contain duplicate items. I ignore and click "buy". Then I suddenly find my store credit is deducted.

Is this intentional?

You just said you wanted to BUY it AGAIN on the Australian store after buying it on the Japanese store... So yes. You bought it twice at two different stores. The stores don't share accounts and purchases.

I want to BUY is AGAIN because for single apps, no matter where I buy it, iTunes will always tell me 'This update is free because you have a previous version of this app.'
Purchase record is shared as long as you are using single account to buy apps. It just does not show up in "purchased" page for certain App Store region. That is all.
