My wife and I have separate accounts on MacBook Pro running macOS Big Sur 11.6.5.
It is very annoying that when I update an App in App Store on my account the App Store on my wife's account still wants to update it. This is particularly annoying when we have limited bandwidth while traveling.
Is there any way to stop this from happening?

I have the same issue on Monterey. The apps update perfectly fine on my user account, but the other user accounts also try (and fail becuase they werent bought by the other user, even free apps like whatsapp) to update the same apps. Drives me nuts.

As a workaround, one could completely “disable“ AppStore update notifications for a specific user account.
Code:
defaults write com.apple.appstored LastUpdateNotification -date "2029-12-12 12:00:00 +0000"
Any future date will prevent checking until said point of time.

Yeah, but.... y'see the thing is its trying to update all the apps, some of which are bought with that account's apple id and so legitimately need to update, but some of which were bought with my apple id and are already updated on my user profile. So it needs to keep chugging away and update what it needs to update. The problem is that those that i have updated, for whatever reason, are not registering on the other user profile.

I understand but don’t know a solution, sorry, that‘s why I posted the command as a “workaround“.
In your case, have you tried adding both accounts to Family Sharing? Then you could update all apps with your account even if some were originally bought with another Apple ID. (Provided the App developer has enabled Family Sharing which not all do)
Perhaps then the updated apps also register on the other user profile as well.
