Apple Mail and Flag Problems

I’ve been having a lot of problems with Apple Mail and flags. It always shows more on the badge than is in the folder. Is there a way to fix this?

BTW, Flags do work for me.

With notification sounds not working and alerts sometimes not showing, looking in the dock to see a flag is the only way I can know if I've received new email.
