Ever since I started using MobileMe many of my rules in Mail are not being followed. Most mail gets to the MM website & to my iPhone, but others with similar rules do not, and the ones that do not are not following their rules in my laptop, either.

Is this coincidence or has anyone else had a similar issue?

I use a Smart mailbox for recent (daily) mail, and at midnight the rules in Mail Prefs move many to the mail boxes created On My Mac. This has worked perfect for nearly three years, but in the last week it has become random.

Is it mail that is read on another device that dosnt get the rules applied ?

If I read something on my iPhone, when I then check mail in mail app on my mac the rules dont get applied for the items i have read, unread mail works as expected

I have to highlight everything in my inbox, then go to message-->apply rules, this then does as expected

Yep happens to me to. It's a pain the arse. What I'd like is server-side rules. Then I'd move all my mail folders from my Mac to the server and have the rules kick in there...

No. for me it's not a question of read/not read. Some mail that has Apple Mail rules do not ever appear at MM or my iPhone, and the same mails do not follow the Apple mail rules in my laptop. I have been experimenting with the Apple Mail rules conditions, and have had some isolated (hit and miss) success, but the problem remains an issue.

After a half dozen chats with the MM tech folks I was able to find out that MM has bugs with 10.4.11. Solution - delete .mac.com account and add a Mobile Me IMAP account in Apple Mail. So far, no disappearing mails, and the rules set in Mail are working as written.

I'm having a similar issue. This morning and on a few other occasions, I check my email and notice that the rules are not being applied. Go in to prefs and the rules boxes are unchecked somehow. I have mail being copied to folders on MobileMe.
