Today when opening Apple Music I got a pop up notification that my library of 70 Gbs - 4,000 songs was damaged and they all went away except for 2 songs.

I am not sure what happened as I did not do any updates and run the latest version of MacOs.

My library is a mix of downloaded FLAC songs from 10 years ago + Apple Music. I am scared to lose the data from Apple Music as well as the files I added myself from back then and which are high quality lossless files.

I tried to unsync and sync again iCloud library in music and I seem to have found my library back. However it now seems that I have two duplicates of the same library? What should I do?

You can try using Time Machine to grab a version of the file from before it was corrupted. You'll have to re-add any music you've added since the date of the file, plus redo any other changes you've made to playlists and such.
