Apple Pay Apple Pay and air frequent flyer miles

I just found that even if using Apple Pay, I still earn Avios on my BA executive club membership if the card is linked to the account. I only linked my physical card number to it so how does it know when I’ve spent at a participating retailer even when using Apple Pay? Which has a different card number.
