It's charged to and paid by the retailer, that's why you don't see it when purchasing stuff.Even my credit cards have no added amounts.
Yes, ApplePay charges the standard 3% fee due if you use a credit card. Technically, it's the credit card fee, not Apple. You can avoid the charge by using your debit card to make ApplePay payments.

If you send money via ApplePay using a credit card, the sender gets charged 3% on top of what they send. For instance, if you send $10.00, you will be charged $10.30. The receiver gets a payment of $10.00.
