I noticed that there are a couple of magnetic areas on the iPad Pro Smart Keyboard cover. The cap on the pencil sticks to these "hotspots". With the cover closed, the areas are in the lower right corner and in the middle. Because of this, if you have the Apple Pencil resting on the cover, it will keep it from rolling around. Granted, the magnetic force isn't very strong and it won't hold the pen there when you tilt the entire cover but it does help.
