Apple TV movies converted for iPod

So it looks like there is a known issue with Handbrake and encoding from some file formats. Or at least I'm having issues, and the same error is coming up for other people, so I'm assuming it's an issue.

What I'd like to do is convert a small selection of the .mp4 files that I have for the AppleTV into a file that is playable on my iPod. However whenever I try just selecting the .mp4 file in Handbrake and then choosing the iPod preset, I get a stack dump.

Does anyone know if any other programs to use or another method that will let me convert movies from one Apple format to another?

Other possibilities are MPEG Streamclip (free), Quicktime Pro, or Elgato Turbo.264 (includes H.264 acceleration dongle -- fast).

There is an option in iTunes to convert any movie in your iTunes library to an iPod playable format.

In Windows iTunes? I looked, but didn't see anything like that. I saw a "Convert for Apple TV" or something, but nothing for iPod. Where abouts would I look for this option?
