If I watch an instant movie on my Apple TV from my Netflix que, will it remove the movie from my que after I am done watching it.. or do I have to remove it manually? And if it Netflix does remove movies from my que on its own, does it remove them possibly even if the entire move is not watched?

You will need to remove them manually. (At least in my test just now, I fast-fowarded to nearly the end, let it play the last little bit, and it went back to the screen that let me choose "Play, Rate, Remove, More..."

And if it Netflix does remove movies from my que on its own, does it remove them possibly even if the entire move is not watched?
Once Netflix doesn't have the rights to stream a given title, it disappears. It doesn't matter if you've started watching it. They don't have the rights, so it's gone.
 
I don't have an Apple TV yet and contemplating on buying one. Does the Netflix feature only stream those that are marked 'instant play'? Or it can play any movie available in Netflix?
