If I purchase a used MBA on craigslist or ebay, can I buy applecare through ebay or wherever and be covered?

If the MBA is still in its one year warranty, than most probably yes. You could contact Apple Support to ask for clarification, if you don't get a sufficient answer here.

Also MRoogle might bring up some threads about this issue.

Agree with this. My understanding is that Applecare must be purchased within the first year of warranty - it can be purchased any day up until the last day of the warranty (not recommended) but not one minute after that. So, check that the MBA you plan to buy is still within its one year warranty, otherwise you won't be able to buy Applecare for it.
