Using Safari. I cleared all the history and reloaded Safari and there is no popup. I also turned off 1Blocker for that site and that didn't make a difference.
What about Safari Preferences > Websites > Pop-up Windows?

Edit: LOL actually mine is set to Block and Notify, so obviously that's not a factor for getting the Touch ID pop-up.

Mine was set the same as yours. I just noticed that my sleep mode was on. I turned it off and reloaded the site and it worked. I then turned sleep mode back on and the popup worked again. Most of the time when I have accessed said site has been at night. I don't know why turning sleep mode off and then back up triggered the popup window to keep working regardless. I don't know if that is a bug or not.
