I don't usually sync to my computer as it is my dad's, and am to lazy to do it. So I just normally download apps straight from my iPhone.

All I did from the last time I sync'd was move the computer downstairs (Still over Wi-Fi though).

My apps no longer show in iTunes. Yes iTunes has been updated since the last time, maybe that's why?
The apps are still in my Mobile Applications folder in Music>iTunes>Mobile Applications.

Any way I can move them all back to iTunes?
 
So your files are still stored on your system, yet iTunes doesn't show them? Nothing you've done seems to have caused it; I'd suggest connecting your device to iTunes and select 'Transfer purchases', see if iTunes recognises that they are already there or overwrites them.
 
Well, I figured it out shortly after I posted. Just went to File>Add To Library and shift+dragged all Apps, and it took them all into iTunes.
