Apps Not Loading Due To "not signed" after 3.1 JB on 3GS?

Finished using the pwnage tool on my 3GS and got it to 3.1. Now a bunch of apps won't load to them not being "signed" and now can't load at all. Some EA titles and some others. Isn't Jailbreaking essentially allowing them to be run without them being signed? Just looking for any answers on this topic if any are known. Thanks

I've never heard of JBing messing with legally purchased apps.
