For some reason, I have apps on my iPhone that I am unable to transfer to iTunes (12.6.3).
No matter how many times I select transfer purchases, nothing gets transferred.
I tried logging out and back into iTunes account, but unable to resolve.
And, because the apps are no longer available in the app store, they are gone from my purchases in my iTunes account!!

Can someone kindly explain to me how I could use Configurator 2 to get these apps off my iPhone and into iTunes?

Really?
I only noticed it around when iOS 11 was ready to come out.
I hate it though.

The ability to transfer from the iPhone to iTunes was removed iOS 9 when they came out with app thinning. In one of the latest iTunes app releases they removed the App Store that could download to apps to your PC as well as the entire app section. Although they did release another version of iTunes that re-enabled the ability to download apps from the App Store via the iTunes app.

Yes, I think I installed that other itunes version for enterprise or something like that but my appstore apps are still not getting downloaded to my library.

iTunes have restricted app downloading during backup process. But that doesn't mean they are not backing up anything. iTunes still transfers application data. So whenever you got a new phone you can easily start from where you left off. All you have to do is connect your phone to iTunes. Restore the backup data. The apps will start to download automatically. Remember that the apps will be downloaded from the Appstore using your internet connection. If not, download it manually from the appstore on your phone. Open the app and you will see all your previous data. It is a very clever idea for backing up your phone so backup file sizes won't be large. Size of the backup files may not be an issue for your pc but some people also backup datas to their icloud storage. Without apps itself but only their data, the file sizes are not gigantic so new phones can easily be restored online from icloud without the need for a PC.

I hope this helps.

Apps that are no longer available in the app store are no longer availble to download via your purchase history. They are gone. And since my data is not transferring, I have no way to save these apps. I was sure this was solved with Configurator 2?

So, imazing does not have the ability to retrieve apps from your phone or a backup according to their customer service.
Guess I am going to need to call apple on this.
