I know the new AppleTV cannot stream/play a .mkv file. What would I have to convert an .mkv file into so I would be able to stream said .mkv video from my MBP to an Apple TV?

EDIT: Also, what complications arise when attempting to play a 1080p file? Does it downscale or just simply not play?
 
There are hundreds of people in your situation. A lot of people choose to convert their movies to mp4 or m4v using handbrake. I for one will wait for the jailbreak after which i am almost certain mkv files will be okay to use. I personally would wait for the jailbreak and app development.
 
I have way too much material but for the main stuff im makin mp4 copies and using them via Handbrake
