I was going though Cydia and I found something called Supreme Preferences, and after I installed that I noticed that my at&t logo disappeared.
I had the AT&T Carrier Logo from Cydia, and it's completely gone. The Wi-Fi / EDGE logo just moved into it's spot, and is right next the signal bars.

I'm not sure whether supreme preferences did anything, but I also installed Dock, but I don't think that's what caused anything.
Has this happened to anyone else?

I also uninstalled my custom logo, and it's still not there.
 
Did you try rebooting your iPhone? If that doesn't work then you will sadly be left without a logo or you can restore your iPhone. If you still want it to be jailbroken then you will have to jailbreak it again.

I was able to use Extended Preferences to change it to a custom carrier logo, and it showed up. So I'll try to mess around with it.
 
Yeah I think Supreme Preferences messed me up. I just downloaded MakeItMine and reset the carrier name to default, and was able to redownload the custom logo.

Back to normal!
 
Make sure you read the More Info section. It tells you specifically that if you use the Supreme Preferences that it will affect your custom logo and that the only way to reset it is via MakeItMine as the OP mentioned. You can also use caption crunch. I was underwhelmed with Supreme Preferences. It didn't offer anything that I couldn't alter through SSH.:(
