Backing up apps that are no longer in the app store

Whats the best way to back up apps that are on my phone but no longer in the app store? Is syncing ok?

Ok. I was worried it would wipe the apps on the phone to match up with whats on my laptop.

If you are afraid of that happening just right click (control-click on Mac) your iPhone in the left hand column in iTunes and select "Transfer Purchases" this will move all your apps, songs, and movies over to your laptop if they aren't on there.
