Am I out of luck with Time Machine? I have a few partitions of my HDD in OSX to simulate the setup that I use on desktops and wish to backup each partition to a different hard drive that automatically backs up when I plug in my drive. Time Machine seems to be an all or nothing affair that applies all settings to every Time Machine backup.

Would CC cloner be the ideal solution for me? I'm happy to use time machine to backup my main partition of files, emails etc. but I want an exact clone of these partitions that I can restore from if something should go wrong, maintaining all my partitions and file structures.

Time Machine will not do what you want, but yes... CCC can be configured to do it. Take a look at the "schedule task" feature in CCC. You can preconfigure different backup scenarios and save them that way.

Thank you. CCC seems to be doing what I want. Time will tell whether it is worth purchasing.
