I just did a clean install of WinXP on my home computer including the latest version of iTunes. I put a check mark next to sync apps and then did a sync of my week-old iPad. Itunes issued a dialog saying that it could not sync the apps because they were installed with another computer and then deleted the apps from my iPad. Fortunately, I was able to reinstall from the iPad store the apps that I had purchased without any additional charge but all settings for these apps appears lost.

How do I backup the apps that I have purchased with iPad? If I do a backup without syncing the purchased apps will the purchased apps be backed up?

I'm pretty good with computers but iTunes remains a mystery.

Did you sign into iTunes with the same account you previously used on the other computer? I believe as long as you use the same account AND 'Authorize This Computer' (found under Store dropdown list), you should be able to transfer the apps to the new computer and back up the iPad.
 
I did sign into the store with my account info, but I did not select authorize this computer. After getting my iPad back with the apps etc, I will try another sync with that option selected. Many thanks for the response.
