I just set up my hdhomerun and it works great. The only issue I'm having is that I'm not getting all of the channels that I should. The autotune found about 80 some channels, which, going by the tv in the spare bedroom that has basic cable, is correct, but more than half of them don't play and I get a message that they are encrypted. Yet, on the tv that I have that is hooked up to the same cable (older tv, no box, etc) they come in fine. What am I doing wrong?
 
hdhomerun has no analog tuner, so what you see on the older tv has nothing to do with what the hdhomerun will tune.

depending on your provider, you may only get the local broadcast channels, and possibly their sub-channels.
 
I called the cable company and they said they don't encrypt those stations, so I'm thinking that maybe there is some setting that needs to be adjusted to fix the problem. Ideas?

Chances are, they're wrong. Most cable reps don't know anything about clearQAM.

If you're like 98% of us, your "extended" channels are encrypted, regardless of what's going on with analog. There's a difference between Basic and Extended. Most of the time, when people say "basic", they really mean "extended".

Basic channels are typically the locals, public access, shopping, and maybe a superstation or two. Extended channels are ones like ESPN, Bravo, Spike, etc.

waw74 is right - the hdhomerun doesn't do analog. If you have an old tube tv, and you plug your cable directly into it - all those channels are analog, so the hd homerun wont get them. go to the silcondust website and do the channel search - however make sure, after you search, that you select your cable provider and not digital antenna at the top of the screen...
