I am an owner of a brand new macbook pro. I know that the macbook is programmed to stop charging if it's over 95% to save charge cycles, but even when my macbook is at 98%, the charger light is still red and the macbook charges to 100%. Is something wrong with my macbook?

Thats only half true. You're not giving us any details of your situation really. My computer charges to 100% all the time, but only when I begin charging when the battery is UNDER 95% charge. Now, if you try to begin charging when the laptop is 95% capacity or above and and the computer charges, then you have a problem

yes that's my problem, my macbook is initially above 95% and when i plug the charger in, it charges anyway.
 
Assumming this is an Apple-Certified battery, my only advice is a calibration. Your % gauge may be lying to you, much like your gas gauge often does
