iPhone Best way to clean out corrupted files

I wanted to download some tweaks for Flex, so I tried to unhide it in Springtomize, but Flex doesn't show on my springboard after re-booting. No show. Additionally, a couple other icons do not show as well after unhiding them (Clock, Stocks, etc.). Should I try to restore as new or delete the mobile substrate package under Manage in Cydia?

Don't try to restore your iPhone, you'll be forced to upgrade to 6.1.3 and you'll lose your jailbreak.

Trying setting -> general -> reset -> reset home screen layout. Might or might not help

Boot up holding the volume up button. It should boot you up into safe mode and none of your tweaks will work. See if your icons show back up

Finally. Had to get rid of WinterBoard, though. Guess I'll be stuck with DreamBoard for awhile. Thanks to all for your help!
