I really do mean best and not necessarily easiest :D

I normally unhide hidden files then copy the contents of my Library folder to an external disk. Then I normally copy the following manually onto the fresh system:
  • Emails (the ‘V2′ Mail folder from /.Library/Mail)
  • Keychains & Passwords (login.keychain from /.Library/Keychains)
  • Address book & Contacts
  • .ssh folder and other important invisible files
  • recreate my home folder with what I need from the copied version
I would prefer to have a 'clean' new set-up where I install all of my programs rather than a migration that might import all sorts of stuff I might not want.

Is this what everyone else does? Or is there a better way?

Null modem via USB? :p I guess it is doable.

Sounds like you're doing it about right.
Migration assistant, or whatever, always seems bring along some weird, annoying thing from 2007.
