Does anyone know why Bolt has a setting to enable "Battery Percent"...and when you do enable that, it gives a different reading than when the iOS default battery percentage is visible?
 
I too have observed this. And bolt percentage is always lower than stock iOS.
But my interpretation is that the percentage shown by iOS is probably the relative percentage to the MAX capacity of the battery.
While Bolt might be showing relative to the actual capacity of the battery and this may reduce over a period of time.
I might be completely wrong though.

I don't think so, because then the iOS one will never be 100% :)
