Apologies if this has already been addressed, I can't find a thread on it...

Each time I sync my new iPhone 6S+ via my MacBook Air in the newest version of iTunes with the newest version of the El Capitan, the same books that I have already copied to the phone re-sync. In the years I have used the iBooks feature I haven't experienced this. Does anyone have a tip for resolving this or is it pending an iOS or OS update?

I've got the same issue. It's annoying.

I also sync an iPad, and it doesn't have the same issue...
 
Apple needs to allow iBooks to use iCloud... If I want to use my cloud drive to store audio books and PDF files then I should be able to... I don't like having to connect my phone to iTunes at all.

Same issue here. Did you ever find a resolution? This is super annoying and time-wasting.

You'll be glad to know that once iOS 9.3 and OS X 10.11.4 are released iBooks will have iCloud.
