So I bought a new iphone 6s today and my current iphone 6 is on ios 9.3 beta 1. What will be the best way to restore from backup to the new phone without loosing anything? I don't want to upgrade the new phone to ios 9.3 beta 1 since I've been having too many issues.

Your new phone will be stuck with whatever your last 9.2/9.2.1 backup was.
You "could" put 9.3 beta on your new phone. Use your most current 9.3 backup and then use a 9.2.1 ipsw to revert the OS back down to 9.2.1. (Remove the beta profile before doing this)

That's true. But I was saying he could temporarily put 9.3 on his phone. Use the 9.3 backup to get all his most current data on it. Then revert back to 9.2.1. Downloading a 9.2.1 ipsw and then holding the option key while clicking Update in iTunes from a Mac, selecting the 9.2.1 will revert the OS backdown without the need of any further backup to resort from. It just does the reverse of a normal update. Instead of moving up you move down.
Upgrade to 9.3 beta 1, Reset All Content and Settings, restore from iCloud backup.

However, the backup only works on 9.3 so don't listen to what the others are saying here. You'll have to stay on the 9.3 betas until 9.3 is released if you want to restore your backup.

You're not grasping it at all. If he updates his new phone to 9.3 beta he can then use his 9.3 backup from his old phone to apply to his new phone. Once the backup is complete and he has all his data on the new phone, THEN he can revert his new phone back off of beta to 9.2.1 without any of the data changed and living a beta free iPhone.
I've done this a few times going from 9.0.2 release and 9.1 beta. You can bounce between betas and releases, up and down without messing with or using a backup.
You can't revert from 9.3 beta 1 to 9.2.1 and still use the backup made on 9.3, man.
When you "revert", you have to restore your iPhone to the older software (9.2.1). Can't restore a 9.3 PB 1 iCloud backup on 9.2.1.
Yes you can...
You do NOT have to restore to revert back.
- Download the 9.2.1 ipsw.
- Plug in your phone into your Mac.
- Open iTunes.
- Hold down the Option key and click Update.
- Select the 9.2.1 ipsw file.
It will just install 9.2.1 back over top 9.3 without touching ANY data on the phone and does not require a restore from a backup.
I believe it's been since iOS 9 betas that it could be done like that. As I mentioned in a couple posts up, I've done it a few times with 9.1 beta and dropping down to 9.0.2 release. (I had music library issues with early 9.1 beta, and went back n forth 3-4 times utilizing my 9.1 backup and going down to most current official release.)
This is new to me too and I will be saving this for future reference. Good to know we have a fairly easy stepping stone backwards.
Just make sure to remove the beta profile before reverting back. Or else you'll have an update badge but no update until that beta goes into official release.
Ok so I tried your method (mostly).
1.I first made a backup with the 9.3(just in case)
2. downloaded the ipsw for my iPhone 6 iOS 9.2.1 and held option while clicking update in iTunes. Here I selected the ipsw and let iTunes go to work.
3. When the phone powered on it had my photos still, call logs, and messages and the same amount of used data but it was missing almost all of my apps.
4. I proceeded anyway and backed up the old phone to iTunes as 9.2.1.
5. Restored the backup to my new 6s
6. Went to App Store and redownloaded my apps manually
7. All apps went back to their folders automatically. Most of my settings stuck
So this method did the trick but it wasn't very seemless (maybe I screwed something else up)
Also I rushed and forgot to remove the beta profile so my new 6s keeps prompting me to update :/

That's strange it was missing apps. Never ran into that the 3-4 I've used this method. But glad it worked for you fairly painlessly.
Unless you go through the whole process again (going back up to 9.3 beta and then back down to 9.2.1 this time without the profile) I don't think the update badge will go away until 9.3 is officially released.
The method you described only works on some versions, on some it will erase your data. I'd rather deal with a few bugs than get my apps or other things deleted.
