Is there an online store where I can buy all the necessary Mac parts to build my own? I'm not looking to build a hackintosh, but am actually looking for legit Mac parts. I figure building things on your own is always cheaper and more fun so maybe there is a way to do this?

No if apple was a normal computer company this would be true but their list prices for the parts is insane.
You're looking at $2,000 for the case, power supply, board parts/backplane, and heat sink for a single processor Mac Pro. If you add in all the other official Apple cables, screws, fans and what not that's at least another $500. If you are going to be buying parts retail then it isn't worth it.
There are better ways to get a cheaper Mac Pro. Look at refurbished or used models. 2009 models can have their firmware upgraded to use any LGA 1366 Xeons and you can flash a graphics card to save some money.

Not to mention the lack of warranty if he built rather than bought a refurb or new one....
I once considered the "Frankenmac" thing. Coming from the PC building world, I thought it would be cool.
But once you track down and price out the parts, it's not even worth it dude. Buy a back-stocked, discontinued model at a discount somewhere, instead. Possibly refurbished...then have at it! I switched out everything short of the PSU and motherboard.

There are lots of specialty mac stores and there's always the auction store.
If frustration is fun to you then go for it, but I must say it is rewarding. cheaper ? not always, remember apple parts are hard to come by and how will you test critical parts if they work as it should, next thing you know you've fried the mobo coz of faulty wires or bad ic from the psu or memory slot. Believe me you dont wanna go to that path.

read my thread on a diy cpu upgrade you can upgrade a 2010 quad 2.8 to a hex 3.33 for about 500 you can also upgrade a 2009 quad 2.66 to a hex 3.33 for the same money and an efi hack. the 2009 does not have the best gpu or airport express.

Apple has set prices for certain things. Like a logic board is nearly always 1295.00. a HDD for a Mac pro runs 350.00 for a 1TB WD Caviar. Biggest waste of money if you are doing this without a certified tech contract. Get certified and it becomes cheaper
According to 60-Minutes it would cost $125,000 to build a $20,000 car from dealer purchased parts. The Mac Pro isn't much different
Much cheaper just to buy one. They're fairly upgradeable, so you can do that as well if you please.
