Mac Pro 2013, if I were to buy a new/refurb today from Apple, would it still be able run OS X 10.9.5 Mavericks? I understand that they come preinstalled with macOS Sierra now and I'm unsure if there are any firmware/hardware changes that would prevent me from running an older OS.

It would run Mavericks without a problem. Do remember that Mavericks has not received a security update in nearly a full year now.

It was just a price drop; the CPU and specs didn't change at all. Some time ago the SSDs in the Mac Pros got a little bit faster than at release, but they don't affect OS compatibility.
How did this turn out? I cannot seem to get a straight answer. I too have legacy software that needs to be run on Yosemite.
I am about to purchase a 3.7 quad core (apple reseller, new) I'm not sure what it has been loaded with in regard to OS.
I have been told both:
1. I can run Yosemite by doing a clean install.
2. That it will not let me go backwards through the OS chain?

You can go back to 10.9.5 if you want on the 2013 Mac Pro. You'll have to do so using an installer boot disk, but it works without any problem whatsoever to install 10.9.5 or any OS version later than that.
Yes it can. For that reason I've dubbed it the Throwback Mac - the only Mac Apple sells that is perfect for your legacy OS and software needs.

So the procedure of Erase, reformat and install from USB boot drive will work.

Hey did this work out? About to try the same thing but want to keep 10.9.5 running. I was debating about going with a used computer or a refurb from apple but my concern was the ability to install mavericks on a new 6,1 Mac Pro
