I have installed beta 4 for a couple of days and it still shows "Download" in my account in app store. And Software Update does not show up the beta 5 upgrade. Any suggestions?

If you download Yosemite from the App Store, you will get PB4 for now and then will be required to install the update to PB5 via Software Update after that.unfortunately i always got beta 4 from the public beta website even after leaving the program and re-joining. frustrating! ;-(

If it isn't showing up in your Software Update list, you can download the update package for PB4-to-PB5 yourself directly from Apple's servers. I won't give you the URL (which may be against the forum rules anyway), but if you are legitimately part of the beta program and have PB4 installed, you can find the URL yourself.
Open up a Terminal, and enter this command:
defaults read /Library/Preferences/com.apple.SoftwareUpdate CatalogURL
This will return a URL. Copy-and-paste that URL from Terminal into Safari.
A large XML document will be displayed. Search (Cmd-F) for 031-09040 (the catalog number for the Yosemite PB5 update).
You should see <key>031-09040</key> and a handful of URLs below that, each between <string></string>. Find the one that ends in "OSXUpd10.10.pkg" and copy and paste that address into Safari (leaving off the <string> at the beginning and the </string> at the end, of course).
Your download will start. Once it is finished, run the OSXUpd10.10.pkg file that you find in your Downloads folder to install the update.

Is there any reason to primarily suppose that an Apple softwareupdate or App Store issue may be caused by that malware?

But i deleted the JavaW folder now, think i will do a clean install of Yosemite when it's released now. Does anyone know how this will affect my TimeMachine backups?

Was able to upgrade from beta 4 to 5 with
sudo softwareupdate --clear-catalog
softwareupdate -da
and then install by hand.
This time I can not upgrade from 5 to 6.
I noticed that in "App Store" I can not see the enabled "your computer is ... pre-release Software Update seeds" anymore.
