I'll accept flaming if this is too stupid of a question, but I was led to believe in the Apple store when I bought my iphone and signed up for MobileMe that ALL of my email accounts would somehow be synced. I've gone through many support pages and videos and can't find how I would be able to do that.
Any guidance would be greatly appreciated!

what do you mean all my accounts would be synced if its with the iphone you can set up multiple accounts for example if you have a gmail i can guide you through what to do to get push email, contacts, if you have a yahoo mail then you automatically get push hope this helps :D

You are talking about MobileMe. Normally you would just FORWARD you email from your other email accounts to MobileMe or you would setup MM (check web interface settings) to Pull the mail from your other accounts. I prefer to FORWARED my email. The later would be ok if you can't forward your email to MM. MM will then Push the email to your iPhone.

Actually, I have my own domain with a few different emails that I'm looking to get on the iphone as well as the desktop.

There are multiple ways to get email on your phone. Really depends on what you want to do. If your own domain emails are Exchange then you can use a direct Exchance Connection from your phone. Best solution. If your email is IMAP then you may want to just setup IMAP Access to your email from your phone. If your email is POP3 then you should probably forward to either MobileMe Push Email or forward to Yahoo Push Email. These are just examples.

What I do is forward my support and sales email from my own domain to MobileMe which is then Pushed to my phone (for when away from my desktop). After I read it I just delete it because it is just a copy. I manage my main email with Outlook on my desktop.

This is the exact reason I hated MobileMe.
It only works properly with me.com email .

That's also why I think Mobile Me is a joke... to receive emails from another email account you have to jump through hoops. But even worse, you can't designate a different email in the FROM field. Apple forces you to respond from the me. com account. Weak.

After much research and some jerry rigging you can get around it on the phone, but there's no solution with the web app.
