I have updated my OS X system to the latest iteration OS X El Capitan 10.11.1

But now that it's done, I'd like to download the full installer file (6.17 GB) for future use.

It started downloading and stopped at 1 GB, but now every time I try to download it, it asks me to Continue or Cancel, since it's already installed on my system. So I click on Continue and it does nothing.

Any ideas on how to clear any temp file? The usual download location in the Applications folder isn't there.

Same happened to me yesterday, probably because of busy servers at Apple.

Quit App Store, Restart your Mac, click the download again.
After the restart, the download didn't seem to do anything at all for several minutes, then began to respond (continuing the download)
Be patient, give it an hour or more.

I tried to download new OS X and iTunes this morning, was telling me about 2 days to download and wouldn't let me cancel. So I also had to restart the Mac to get out of it. Think I'll wait and try tomorrow.

Right - you can't outright cancel the downloads - but you can Pause the download.
Wait a few seconds, then click download (or resume). That will (sometimes) get going again, with your normal speed connection
