I can not open two windows at the same time, from different applications in Mountain Lion. For example, if I want the Finder.app & Omnifocus open, it will minimize the window that normally would be behind the newly opened window :mad:

Installed any additional software lately?

Open Activity Monitor and select All Processes and then sort by Process Name and then press CMD+P to print the process to a PDF, which you can attach here via the
attach.gif
button.
You can deselect other columns if you want, like your user name and such.

Is it possible one of the apps is opening in full-screen mode?

I have not installed any additional software lately, and I disabled my keyboard maestro macros...

Sounds like you have Single Application Mode enabled. Follow the instructions at the end of this article to disable it:

Do you have someone mischievous who has access to your Mac? It isn't something you can really enable by accident.
