One of the few utilities I am find not working entirely is CCC. It will clone folders NOT on your boot disk, but effectively it will NOT read files in your Users folder for instance...

I checked the Security & Privacy / Full Disk Access and Files and Folders, and CCC is registered to have "Full Disk Access", but in the Files and Folders, there seems to be a "new" registration for other apps, and CC does not have that one. I wonder if that is why it is not working???

I've installed 5.1.20-b2 (6031) and, although it indicates that all my data is being backed up, when I browse my external drive with Finder, the Applications and Users folders are empty.

You could try and delete your jobs and set them up again, and remember that CCC must be permitted to access disks in the Security settings. It works fine for me, but I know no two Macs are alike.
