need a decent case for iPad Pro 12.9 with pencil holder.

What are you folks using?
 
I don't use a case on the 12.9. I felt any of them made a large device even more bulky.
For a pen holder, I use two of these attached to the top edge, You could get by with one, but I found two keeps the pen from swiveling.

I found a decent one. Does make it a little bulkier but I don't want to carry that around naked
 
You have some decent choices out there. One thing you could look at for multi-use is the Logitech Keyboard, gives you the keyboard and option of the Pencil Holder.

I have always used Waterfield Design cases, they last, and they protect well. They also offer multiple sizes for the options you have on your iPad.

One option to look at is the Dash Sleeve, it has a front net pocket that fits the pencil and other items:

It is very sturdy and the pencil holder is snug enough to keep the pencil in and is also magnetic. The case does not interfere at all with the keyboard flap. I have had a lot of people ask me about the case. It looks very slick and professional with the keyboard attached and the white pencil on the side.
 
I am using poetic quarterback for my 9.7" iPad Pro. Can try searching Amazon the the 12.9" version as well.

There is no cover for it though, so you need a separate Smart Cover.
