Changing audio track w/ Handbrake

Hello!

I have a Movie that I want to switch the audio for higher quality. I have the higher quality version of the audio in .m4a format and the video with no audio in MP4. What is the best way to combine the 2? Is there a way to add an audio track in Handbrake?

Not in Handbrake, but Subler can do this I think.
