Winterboard will apply the entire theme and replace the entire icon set. Is there a tweak to selectively change one icon at a time?
 
There isn't a tweak for this, but you can use ifile to go into the file system of the theme. In there you should be able to delete/rename the icons you do not want to use.

I havent done it in a while, so I'm not exactly sure where the theme directory is.

Edit: I believe it's / > var > stash > (theme)
 
I guess I'm trying to avoid having to install Winterboard, to keep the device running spiffy :D

It is /Library/Themes

You can make a .theme folder in that place and then copy what you want over to your new folder.

Var/mobile/containers/bundle/applications - You can do it manually without winterboard but it's extensive work and when the app gets a update it changes it back to stock icon...

You mean change the icon in the app folder, it is much safer and easier to use WinterBoard for it.
 
Yep I totally agree but the OP was asking "without Winterboard"…

I've never had Winterboard slow down my device with themes unless you're running animated html lock screens or something.
