When I rip DVDs using handbrake, it imports the chapters, and they work just fine in iTunes, but when I throw them into the AppleTV, the chapters don't work. Whats the deal?

Chapters work in Handbrake? I never noticed that- I'll have to take a good look at my settings.
 
I don't change any settings, but for instance All the Seinfeld episodes that I rip has chapter 2 starting right after Jerry's standup, always at the beginning of the episode, and I also ripped Talking Heads - Stop Making Senese, and each chapter was the beginning of a new song.

Then bam, no chapters when I sync with :apple: TV

What output file type are you ripping to?
 
it was using h.264 - just using the preset apple TV settings in Handbrake. and then setting quality to 64%. no other changes.
 
Don't hold me to this but I kind of remember having this problem. I'm betting your file extension is mp4 on the files right? I haven't done any research on this but I think you need to switch to .m4v in order for chapters to work. Give it a try and let me know if it works.

How do you change from m4p to m4v? Do you just rename the file that way and it works?

Yep just rename the extension. No clue why but I suspect that it has something to do with iTMS videos having the m4v extension.
