I will be trying to perform a clean install of Mountain Lion via USB onto my 500 GB hard drive today. Right now my hard drive is split between OS X and a Windows 8 Release Preview Bootcamp partition. I already disabled Filevault for the time being since I've heard that some people have had issues with it, but will I also need to erase my Bootcamp or can I simply clean install Mountain Lion onto my existing OS X partition?

Also, I've heard that restoring via Time Machine backup after a clean install actually negates the benefits of the clean install itself. If that's the case, is there a way for me to properly retrieve most of my files/apps without making a clean install pointless? Right now I have a Time Machine setup with my 1 TB external hard drive. Any answers will be very much appreciated.

use the bootcamp assistant to remove the windows OS, then do a clean install over the top.

Ah, darn. That seems like a pain in the butt but oh well. Any word on how to get most my stuff back from my backup without negating the clean install or will I need to start from scratch? Shouldn't manually restoring individual files/apps through Time Machine be fine?

You can keep or delete your bootcamp partition, doesn't matter. If you are going to restore everything with Time Machine, just do an upgrade. Otherwise, you can manually select what you restore and still gain some benefit from a clean install.
