Hi, If I go into Recovery Mode (Yosemite installed) and then click onto Re-install OS X and did that, Would that do a clean install (it does to Yosemite)? Rather than using a USB?

Yes, however you should erase the Machintosh HD with disk utility first (back it up in advance!!), otherwise it will perform an upgrade.

I spoke to AppleCare and I had upgraded to Yosemite first. Then I got told to reinstall it through Recovery mode for the Clean Install.
